My work email is also POP. When I use my work computer to download my emails, it removes them from the server. My phone is set to leave a copy on the server, but my work laptop removes them from the POP server. The next time my phone checks my email after my laptop does, it removes the emails from my phone. Doesn't bother me because I have a copy on my laptop and it keeps my phone inbox clean.
