Third party applications have been known to cause problems, but the ones you had are not among the programs that tend to cause issues.
Your contacts are gone because the Sprint store probably hard reset your phone to correct any software errors after the repair. You'll have to resync your phone with your PC to get your backed up contacts, if you synced it before you took it to the store. If you didn't, they're gone unfortunately.
