Yeah, it really doesn't matter unless you plan on leaving the ms.nbf (ExtRom) in the file while flashing. This becomes a problem if a Verizon user flashes a Sprint ms.nbf (ExtRom). You should just be able to remove the ms.nbf in the folder and you will be fine. Remember to do a proper hard reset after the install
