Because the flash on the thumb drives is in most cases faster than a hard disk with a swap file. All I know is that this has been discussed, and that there's been talk over at XDA of trying to swap the flash chips in the Mogul with higher capacity ones, similar to the ones that the Touch uses, but AFAIK, there's not been much progress.
