There can be restore issues with any rom you switch to. The BYOR has nothing to do with that. The chances are higher that you will have fc's if you are using nandroid advanced restore through CWM because it restores everything, but you lose the least with it. I personally have not had an issue with it myself with the exception of swype. Nandriod will also restore your market apk's so it's not needed to add them in before you flash. When you will have the most issues with Nandroid is when you flash a new rom that has a different base. An example would be going from an ACS base rom to a Bonsai based rom like midNIGHT. Most people here would recommend using MyBackup Pro to backup data. I personally use Titanium Backup. What I would do since I'm guessing your new to this is back up with all 3 then no matter what happens you have your data backed up if you run into an issue with 1 of them. Modifying the rom.zip is great for system apk's.
