Vin works hard to please as much as possible but it will never be perfect for everyone. You can do it before you flash using HtcRIE

I use it every flash to reduce scrolling through extra things I don't use for example ringtones\alarms\alerts I don't use; as well as, programs(including start menu icons ect) and extra theme stuff like Classic Blue files (if duplicated since I don't use) wallpapers and provisioning cabs.
