Don't worry about it, I took my wife's Evo in last week with a broken screen and she was rooted and they fixed without a problem. Her screen worked so they could have seen if she was rooted before they fixed it. If your screen is shattered then they wouldn't be able to tell until they powered it up after the fix. Its not like they can keep your phone. Damge to the screen is not software related so it won't matter if your rooted. Now if you were going to bring it in because you lost your RSA keys thats is where being rooted would screw you.
