Not to worry. If anything doesn't seem right with the new "official" version, I always have the 3.29.651.5 version which can be re-released for you guys if need be.

The All-In_one version includes the updated radio's for baseband and wimax and also updates the PRI. The standalone version does not include the radios, pri etc. The updated icons are included in both 10/26 releases. The flashable update was meant only for those who did not want to reflash the entire rom but wanted the new feature.

I am fairly certain that you can flash the rom ontop of another and it should not affect your settings, apps, etc. I do recommend doing a system wipe though to avoid any possible issues, but it is not absolutely necessary. Just install the standalone version from recovery.
The All-In-one version WILL wipe out your system and settings though just so you are aware.
