A new MMTaskManager version (2.2.100929) is out as of a couple of days ago. I know that someone had mentioned a supposed MMTaskManager issue of it not closing apps. Personally, I had not noticed this at all. However, here's a piece out of his change log for the new version:

Fixed: New hooking method to close running process by pressing on the X button.
Modified: Default Load On Boot is now false, unless modify by user.
Modified: Default Close On X is now false, unless modify by user.
It seems to me that there was in fact some sort of issue with x to close as it wouldn't need to be "Fixed" if it wasn't in some way broken.
Anyway, I'm already running this version and so it will be in the next update. If you're having problems with the preloaded version of MMTaskManager, uninstall that one and try out his new version available for download from his site
