I have the same problem using pop3. For me, I don't delete them on the phone, I will go to gmail from browser and archive the mails. I don't think it's the best way to handle this, but if you leave the mails in the inbox, the phone will pull it every time you sync. In the gmail settings, I set it as after pulled by pop3, archive the mail, but it won't do it automatically, at least on my phone. I also notice that, my outlook on PC will pull out all the mails that it didn't receive before.
