Yes, this method could be used to fix that screwed up taskbar icon. Anything you see on the phone can be modified with cfc-gui, including the clock, the taskbars, the icon placeholders..etc. Just replace that messed up dusk icon with the original PNG.

Strange thing is, I remember seeing my icons (plain windows default) getting screwed up just like that once when I had installed some cabs then decided not to soft reset, then ran a heavy-memory program like skyfire. But in my case soft reset fixed it. You prolly have done that.

So yeah, on my windows 7, it shows windows folder right off the bat. Strange yours doesn't but I looked it up on google and saw other people had the issue. Maybe wrong version of activesync or windows mobile device center? Your idea would be an ok workaround, it's a shame you have to waste that time.

I didn't find any immediate solutions with google. Maybe it's some weird win7 setting similar to "hide protected operating system files". If you haven't already, go to start and type "folder options" in the search box, then change your options to show all files including hidden and OS.
the taskbar icons are typically not .png files and/or manilla files...they are contained in .dll files.
