I honestly don't believe you'd need the zeros, but if you wish to add them, just add enough zeros so there are eight digits total (eg, 0000003C, 00000708, etc)

Yep, that's it. The only suggestion I do have though is you might want to add a "z" in front of the folder name. Ervius kitchen writes it files to the ROM in 0-9,A-Z,etc order (basically, top to bottom as they appear in the kitchen). If for some reason there is a registry setting in one of your manila packages that also happens to be what you're making these app.reg files to alter, the *lowest* one on the list will overwrite the ones on top. For example you may tweak the weather location in your "Manila Tweak" package, but say there's a package named "Manila Weather". It would come after alphabetically and overwrite your tweak. Making it "zManila Tweak" places it after everything. Just something you might want to keep in mind.

Yep. I like to have my tweaks in separate EXT packages, but having all your tweaks in a single app.reg is fine as well.
