I find Rom Manager is easier to backup/restore, but I also like to clear the Dalvik-cache every time I flash and the Rom Manager app does not do that. If you go into the ClockworkMod recovery screen there is an option to clear Dalvik in the Advanced section, but I'm pretty sure the app itself doesn't clear Dalvik when you flash a rom. Even if you check to clear cache/factory reset, I don't think it's referring to the Dalvik cache.

If you flash alternative recovery, can you still use rom manager to backup/restore? As of now if wont let me do backup because it says I need clockworkmod recovery. Also the flash alternative recovery part is greyed out and says none is available (even though I think doing your process for rooting puts RA on it)
How much easier is it to backup/restore then doing a manual NAND backup? I have been reading that if you backup/restore with rom manager you MUST stick with that because NAND backup is not compatible. I also read that a lot of the times the Roms that it can d/l are outdated.
Those 2 things make me wonder if I should just do everything manually with what seems to be the "better" recovery (RA). If I could keep using RA and still use Rom Manager for backup/recovery (but then have to flash roms manually) that would be acceptable too I guess.
