Are you using the correct start icon loader. It needs to match the manila version. Usually its taken from the same rom as the manila version. For manila 2015/2016 you need the 2015 start icon loader. Are you trying to do any mods to the manila packages before you cook it?
Because I cant figure out anything else. I am currently running nibbley's upload of manila 2015/2016 it runs perfectly on my HD2 after I swapped in the InternetPages.xml file from 2014 manila to enable google as an option for a search engine. My girls touch pro 2 has yet to be tested with the cfc'd version of that. She doesnt like to flash her phone as often as me. But I wouldnt see a problem it always worked before.
If folder order means that much to you change it just like calks kitchen. The kitchen should still read it fine. Just make sure things that need to overwrite other files such as certain tweaks or wallpapers, etc. Are in a folder at the end of the process, some people use numbers at the beginning of the folder name to make it easy. 10,20,30 etc. that way you could add a 21 to run inbetween 20 and 30 folders. Calkulin tweaks his kitchens with stuff like that. Perfectly ordered stuff. Pretty much makes it as easy as possible. This kitchen is setup just how the EVK dumps a rom. With a few extra folders here and there. Like the manila packages are taken out of the external_packages folder and placed in their appropriate folder.
