I like the Palm threaded SMS version better, but it does have its bugs so I'll probably stick with the new WM 6.1 threaded sms. Here are some of my initial observations comparing the 2.

Pros:
Integrated
No backlash from Palm for using this
No small font issue like in the Palm version
Gives you a new message notification even if you left the conversation window open in the background
Has "My Text" which allows you to put commonly used phrases in a text message or create your own custom ones.
Appears to use standard cemail.vol for message storage. (Palm uses custom database)

Cons
No Smileys
Use of space not as efficient as Palm's
Probably can't package it for previous versions of WM5/6 like you can with the Palm version
