If I put everything on a seperate storage card, will Android put anything on my phone's internal storage??

Quick answer, no. Android (to my knowledge), will keep everything on storage card. When you boot into Android, you won't even see anything other than storage card in the filesystem.

In other words, I don't think it's possible to screw anything up, or even modify anything on WinMo part of things while you are in Android.
