When trying to do that with this rom I get warnings that moving the files may cause programs to stop working. Also, it doesn't look like all programs are here, for instance comm manager.

Not sure about your first or second question but you can organize the start menu the way you described. The warning is mainly telling you that if you have the shortcuts some where (program on manilla) you will have to reselect them. You can also move them directly up and down in start menu by pressing and holding the program than you can move it where you want.
