I know that I am supposed to look in the provxml but there really isn't a description on how to edit that to make it work. I've got the whole app.dat editing down. A little help with this would be much appreciated.
I don't know where all of the shortcuts are, but I know that the Office ones are installed from here:
SYS\21895\SHARED\COMMON\Office\mxipupdate_office_1 00.provxml
Where ever you see "%CE11%\Office Mobile 2010" is the folder that it installs that file to. I actually take out the 2010, so mine installs to the Office Mobile folder. You should be able to rename Office Mobile 2010 folder to whatever you want, just make sure that you rename each and every reference in that file. You'll also want to edit the OneNote provxml in that same folder. I haven't tried it, but you might be able to put in a subfolder at that point, but i haven't tried it.

Mail Setup is in the app.dat file for your Manila version.
EXT\Shared\Packages\Manila Engine - 2.X.XXXXXXXX

The manila shortcuts are a reg edit.
[HKEY_CURRENT_USER\Software\HTC\Manila]
"IsShortcutEnable"=dword:0
