The same thing happens with me because the resolution changes. If you lower the resolution you don't have enough space for all the icons, so they move so they all fit. Unfortunately they don't go back. I use LogMeIn at 640x480 or 800x600 and my laptop's native resolution is 1680x1050. So the desktop icons more around quite a bit. I don't think there's any way around it.
