This makes sense, its kinda like when your doing a backup and it has to shut down most of the services. Basically the system is designed not allow any actions, especially a deletion, to something that is currently being used and since this is stuff that is of the core operations, most of the time a great deal of it is being used all the time so a uninstall would be tough.
That would be great but until then, especially in lue of both of the above conditions that you can’t uninstall and can’t swap upgrades, I guess that best thing to do would be to do a complete backup and then if something needs to be changed or isn’t working, just do a flash with my original ROM and then do a backup restore.
This really isn’t too much of an issue and I would assume is not too time consuming, although I have never done it so I don’t know how well SPB Backup restores a system but all in all I just wanted to discuss what currently you thought was the best method.

Oh! I see. Apologies for totally letting that question go over my head. But, to answer it; someone a few pages back successfully installed Sense 2.1 over a stock ROM. However, location based weather didn't work properly as well as a few other things. With this in mind, if you still want to give it a go, I will be more than happy to see if it is possible to get it working flawlessly on a stock ROM.
As for Sense 2.5, I'm not entirely sure. If you want to do a backup and try, results would be welcome. I have a theory about which services would make Sense 2.1 (not so much 2.5 yet) work with stock ROMs, so if you want to give it a go then i'm up for the challenge.
