Ok this seems weird to me but I just flashed to 6.5 last night and no longer get the flashing LED for new sms or email. I went into notifications and this is greyed out for some reason. maybe something you installed broke the notifications led, try a hard reset and reinstall your stuff one at a time and see if you can find your problem
