It's a touchflo issue...just swipe your thumb up or down till you reach the message that is new...wait a few seconds for the # icon to go away over the message...that should clear it up...Mine does that if I get multiple SMS's, going into the inbox sometimes works but I generally have to go through the TouchFlo 3d interface to get it to dissapear.
