I use PIM backup for contacts, messages, call history, etc... Just run it from the storage card, no need to install it. As far as Manilla, stocks, and other tweaks/settings, you should use Sashimi and back up the regsitry settings for those tweaks. Sashimi will auto load them when you run it.
