I suspect you probably have one of the corners or edges of the screen protector bent under the edge of the screen frame. Since the screen protector is effectively doubled up in that one corner it is permanently pressing against the screen. Once the touchscreen is being pushed down anywhere (in this case permanently) then it will accept no further input from you no matter where or when you click on the touchscreen. Even if the bend is less than a millimeter it can have the same effect.

Remove the protector and see if you can find the offending corner or edge, flatten it out, reinstall and see if that helps.

If you are absolutely sure the protector is not bent then it is also possible that the protector is somehow too thick or somehow it is otherwise permanently pressing down on the screen when installed. See if you can figure it out. Good luck.
