You should look into Sashimi or UC. People may or may not want some of those things. It is best to have a clean rom so people can customize it to thier liking.
As far as backing up Manila, you can backup:
HKCU\Software\HTC\Manila & HKLM\Software\HTC\Manila
That will backup most of your Manila setup. I don't know if that will backup stocks. I don't use the stock tab. I know it will backup the program page, weather cities, contact card, etc.
Here is a pretty simple tutorial on backing stuff up before you flash. Using Sashimi, the only thing I have to do after a flash (besides run Sashimi) is delete duplicate icons in the start menu.
