Bizarre! Have you tried setting up a new account and only adding that one? That would confirm if it's something to do with the account / mailbox, versus the device.
EDIT: I just re-read your OP and it looks like you made some amendments to it. This seems to be related to the POP server connectivity, as you say it does not happen when the mailbox is empty -therefore it can't really be message corruption. Anyway you can set up an account with a different POP server / provider?
