I use "SafeInBoxExtender" with this ROM and have no issues with it.
Delete all deletes all and
mark all as read marks all as read. I know it's not much help, but I don't think it's a ROM thing. Have you tried reinstalling it? That works about 70% of the time for me. Maybe download from a different source. As much as it sucks, a reflash usually helps with many of my initial quirks and issues. Sorry I couldn't be much help. I looked to see what version of the program I have, but it only has the title, no version number.
