1) There are 3 different versions of the comm manager in the kitchen. Simply check off the one you want and uncheck the other 2. The newest 10 button one from the Kaiser is already selected by default, so you shouldn't have to change anything.
2) You are confused about the wireless manager. You have both the wireless manager and the comm manager. The wireless manager is accessed via the settings->connections cpl. The 10 button comm manager is accessed via the htc home plugin, or via a tray item that I have left disabled. Click the icon to the right of the sunshine icon, then click the icon in the top left corner.

Using the registry editor included in the Optional_VerizonguyApps package, change these entries:
HKEY_LOCAL_MACHINE\Software\Microsoft\Shell\
Change ShowTitleBarClock to 0

If you want the icon in the tray at the bottom instead:
HKEY_lOCAL_MACHINE\Services\Power\
Change ShowIcon to 1

I plan to change this in the next version to show the battery by default as that is how most phones ship by default.

Yes and no. To change an oem package to be selected or not by default, edit the option.xml file in the oem directory with wordpad.
Find the line that reads:

If you want the package to be selected by default, change it to checked="true" and "false" to not be checked off by default.

Bear in mind, if you upgrade to a new kitchen, any oem package preference would be lost except any custom oem ones that are not included in the kitchen by default.
