I do not have MMS on my Mogul. So I guess if you only have one message account stup it just goes to that inbox.
On the note of the indicators in the HTC Plugin...
You can use a command line in shortcut folders to directly link to whatever inbox you want. I use RLToday and have my email and sms indicators both linked directly to the respective inboxes no matter what I was last using the messaging window for. I do not fiddle with the HTC Plugin so I do not know what kind of control you have over customizing the linking of the indicator buttons. Try searching up link to inbox with the htc plugin.
