Here is what I do.
1. I flash from internal storage so I change my shipped rom name back to DIAMIMG.nbh
2. Clear Storage (Start\Settings\System\Clear Storage)
3. At tap screen pull the battery and flash the shipped rom back on. (always let the roms complete never pull the battery i found even when using sprint offical rom 2.0)
4. At the tap screen I hook back up to my pc and using activesync explore device rename the new rom DIAMIMG.nbh (never do this only flash with usb cable... escecially when going back to stock sprint 2.0 rom or you will lose some stuff that should be installed... I wish they would never allow flash from internal... it is meant only for some rare issues. to get up and flash with usb cable again... just but it into boot loader....
5. I pull the battery and flash the new rom (never pull the battery just let the thing install all it needs to...)
6. At the tap screen I pull the battery and do a hard reset (only do a ##786# for hard reset which will delete phone info like msid and mdn so write them down and your msl code...
7. I go through the set up process and do a Clear Storage again
8. I set up my rom and customize it the way I want and enjoy it.
Works every time, never have a problem with this long ritual with any rom.

when changing back to stock 2.0 rom from sprint never ever do it from internal storage, it does not do a full flash that could be the reason you are having issues with missing calls ringing. Only flash from usb cable never from internal storage... then after flashing with usb cable then reformat internal, then install custom, then clear storaage along with format internal...
when you install from internal storage it will not do the full stock rom and thus old files are not mixing with stock files correctly...
