I have 3 batteries and 2 phones. 1 PAM so it commonly runs til dead (thanks no2! boo qualcomm), and my primary rarely dies.
I alwasy get variations between the 3 batteries when I boot, but since i've had a consistent rom setup going a few weeks I did almost have everything totally calibrated and down pat.
I recently tried a new kitchen

and now just charging a dead battery (via PAM phone) in my primary phone with new rom and @ boot it reads 90% on PAM i get 80%. for fun I went ahead checked for the battery that was in PAM (15%) and it showed 35% in my primary, pulled and rebooted and it shows 20% now consistently.
I know that might be hard to follow, but I think it shows just how much inconsistency is involved with batteries, and not that it's the batteries fault, just all the bells and whistles put in to manage them have to error tward safety.
so basically after a rom flash drain(+boot) and fully charge(+boot) all batteries, but 1 cycle should do it.
(+boot = means to boot again after death, and boot after the full charge if charged off)
i have not noticed a difference in charging ON or OFF as long as the radio is cool.
