in the folder should i be clicking buildos.exe or is there another prog that needs to run first?

I see... Which option do I want? Build a rom using build os, build a protected rom, or build a rom using build os+package_tools?

Thanks again! It is now flashing! The only other question I have is how do I insert my own cabs into the rom so they're there after a hard reset?

you need to turn your cab files into an OEM and then paste your new OEM file into the OEM folder in the kitchen and it should be an option in BuildOS.

How do I convert them to an OEM?

You use a program called OEMIzer. Have you tried searching on this subject at all?
