Li-Ion batteries should be stored with 40% charge and in a cool area. Heat is the leading killer of Li-Ion batteries. In tests, batteries that are fully charged but stored or used in hi heat conditions will loose their capacity faster. These batteries do not have any memory, therefor after the initial full charge and discharge cycle to "train" the battery gauge you do not have to worry about fully discharging your battery before charging. It is however a good idea to do that every once in awhile to "retrain" your battery gauge so it will accurately tell you the charge level, and to not erradictly charge the battery. The worst thing you can do for you battery is immediately put it through hard use while it is very hot and trying to charge. The remedy? Have a spare battery handy so the one thats dead can cool down. This doesnt just apply to phones, either. The Li-Ion batteries in laptops respond the same way. Its the reason most newer laptops place the battery outside the case and away from other heat sources as much as possible.

If you would like to find out more info google battery maintenance. There is a wealth of info about all different kinds of batteries.
What about Li-Po(Lithium Polymer) batteries?
