The second question you ask is true ... flashing to the "stock" rom will not change your radio. However, the first question you pose, is exactly opposite of what you should do. It's important to flash back to the "shipped" rom in between custom roms.

There is no reason to flash back to shipped unless you have a some problem or glitch occurring in your new custom rom. I flash between like 6 different 6.5 ROMs on a fairly regular basis with no shipped ROM in between unless i have some crazy bugs going on.

sometimes I get bugs in my 6.5 when I flash from one 6.5 to another, so I like to flash back to stock before reflashing, but I don't get why I'd need to flash to shipped instead of stock

Because stock is just the ROM. The shipped resets everything.
