Restoring - simple or complex?

I watched the video about using BBSAK to back up and restore (see: BlackBerry Swiss Army Knife. I've tried out the latest version 1.9.1 and successfully backed up my 3rd part apps; but I'm unclear after seeing the video tutorial (just before it ends) if apps are simply just restored to their same location / condition or if there was a step (this is the confusing part) of having to delete apps from a BBSAK folder (or whatever it's called), then rebooting the phone, etc. Would love if this could be clarified?

I'm simply wanting to be able to backup and later restore 3rd part apps to their previous status - presuming the same OS. I'm also unclear how the phone may recognize the existence of restored 3rd party app files and settings if the phone was (1) wiped; (2) then OS reinstalled (clean) and (3) data from a previous backup using Desktop Manager are restored.
